Littlefinger talks a lot about how Brienne is there to protect both the sisters due to her vow to Cat and if one sister was to strike the other, Brienne would be duty bound to help the innocent party. This may look like sound advice, but let’s remember that he was the one who turned Arya on Sansa by planting the evidence and ensuring Arya would find it. He wants Sansa to feel threatened, backed into a corner and forced to strike first. So whilst it looks as though he’s suggesting Sansa keep Brienne around, he’s planting in Sansa’s head that “it’s her or Arya” and she needs to get rid of Brienne to achieve this. Sansa is petrified of the Northern Lords finding the incriminating scroll and she CANNOT allow this to happen. Let’s also remember that Littlefinger knows Arya and Brienne are onto him, they constantly doubt and watch him, so it makes even more sense he’d want them out the way.
It’s unclear if Sansa is planning on striking Arya first and by sending Brienne away to King’s Landing it may well suggest Littlefinger has got into her head.
Bran could be the key here, he needs to explain what he’s seen of Littlefinger in his greensight visions and convince the girls that they need to stick together and for what it’s worth I think exactly this will happen. For example let’s remember that Littlefinger knew what Ramsay was like and sold Sansa to the Boltons anyway, which led to her rape and torture.
